It is still there, just in a different place (and a pain in the ass if you ask me):
Find the thread you want to watch.
Click "Bookmark" at the top left of the topic (in the top tread design).
Notice that it now says "remove bookmark"
OK, now you have to change how your bookmarks behave.
At the top of the page, click Profile.
Then, click Bookmarks (next to modify profile)
On this screen you can see all of your bookmarks.
At the top RIGHT, select manage bookmarks.
You can change how you are notified for each bookmark you have setup. You can also change the default action that occurs when you bookmark a thread (such as email).

Yup, same type of thing. Go into your messages screen and go to preferences. There you can setup notifications (email and pop-up messages).
